Question: would the warp engines somehow be tucked underneath the ship's wings when docking? That's the impression I got looking at this.

That's the impression I got looking at this. The nacelles also rotate to stay straight when the Hull-Pylons are swept back while in a star-dock. Once the ship clears the dock, the Hull-Pylons extend and lock for star flight. The nacelles are still free to slide up and down the "track" for optimum warp geometry in attaining higher warp speeds. The further away the nacelles are from each other, the greater the warp bubble, and faster the ship can go.
